How can you tell which side is the top side of a clear sheet of System 96?

I don't think there is really a "top" side. There is a smooth side and a side that is a bit textured. Depending upon what you are doing dictates which side is facing up.
For instance, when layering glass pieces, I will try to put texture facing texture, or at least texture facing smooth to minimize bubbles (smooth to smooth is when you'll more likely get bubbles).

The side that has the label is the "top" side.

Jim is right, but keep in mind that art glass isn't like float glass which has one side "contaminated" by the float process.
